If I'm not mistaken, Amarok doesn't actually change the locations of any of the files. It organises them (based on their tags) in its Collection tab but you will still have 3K files in one folder if that's what you started with. There is a function migrateFile() in the DCOP interface, however but I've never used it and I don't know what it does exactly. I'm not sure if the OP wants a physical relocation or simply a visual organisation. If it's the latter, then you're fine with Amarok but if you really want to move your files around then maybe if you ask him very nicely, Ron will write you a script :-)
