Curious... What's the exact message? And exactly when does it appear during startup? There isn't quite enough information here...

(By the way, this stuff should all be logged in one of the syslog log files, typically /var/log/secure.)

It's possible that Pluto is starting up slowly and isn't quite ready. You might try changing the "sleep 1" in /etc/rc.d/init.d/ipsec (aka /usr/local/lib/ipsec/setup) to something like "sleep 10" and see if that helps.
