If you make changes to pluto only then

 make
 make install

in the pluto directory plus

 ipsec setup restart

is all that is needed to incorporating changes. If you make changes to other userland programs like e.g. utils/_confread, utils/auto, etc. then

 make programs
 make install

in the freeswan directory will compile and install the changes.

If you make changes in the kernel, then build KLIPS as a module by typing

  make module

in the freeswan directory and copy the
newly generated ipsec.o module into

 /lib/modules/<kernel version>/kernel/net/ipsec
