ipsec.conf is read by the _confread script which in turn calls the auto script which finally assembles whack command lines. whack then communicates via a socket interface with pluto (in freeswan-1.99 you find the receiving part in kernel_comm.c,   in freeswan-2.00 it is in rcv_whack.c).
