You need to have a look with systat what is sucking up your resources.
Try:
systat vm 1
and check out what is bringing your system on it's knees: too many interupts? Context switches?
You are not telling us on what devices the files are? SCSI? IDE? Network?
Kind of hard to judge from here with no info ;-)
