Yes, you are not supposed to mix-and-match them like that, you will often run into problems. In this case, a new perl (5.9.0) went into -current a while back, which has a lot of the modules that used to be in ports integrated (and are therefore part of 'stock' OpenBSD). So the ones in ports are duplicates and are going away. But since you are obviosly using 3.2, you don't have them.... hope this clears it up for you
