SA will get its main rules from either /var/lib/... (if it exists), or /usr/local/... The /etc/mail/spamassassin directory is for user rules. It will be read after the main rules directories. So if you are duplicating any of the built-in rules in /etc/mail/spamassassin, that would explain these errors.
